The pair placed their fifth victory 252 with a score of 55/3 after another failure from the South African top.
Quinton de Kock (4), Reeza Hendricks (8) opened the Proteas shifts, but both fell in the first ten overhangs when the Australian bowlers found a string on the pitch.
Aiden Markram played well for his 32th before he fell on Mitchell Starc and left proteas three goals down after 15 overs.
But Miller and Du Plessis ruled out the tide and once settled down and began an impressive fight that Australia had no answer to.
Du Plessis eventually fell in 49th place after 125 (114b 15×4 2×6), caught in the deep spot of Shaun Marsh by Marcus Stoinis.
Miller's innings ended in the final conclusion, caught at Aaron Finch's Josh Hazlewood for 139 (108b 13×4 4×6).
